The Swiss Personalized Health Network (SPHN) aims at bringing Switzerland to the forefront of personalized
health research. One of the big SPHN driver projects is being led through the Center for Precision Medicine
Bern (CPMB), a technology hub and multi-disciplinary network between the Faculties of the University of Bern
and the Inselspital (Bern University Hospital). This proof of principle program is based on molecular
pathology. It focuses on understanding genomic cancer mutations in the context of clinical care, and it should
help us better understand mechanisms of resistance to both targeted and immune-therapies. The project will
initially focus on data acquisition coordinated with all the Swiss University Hospitals molecular pathologists,
computational data analysis using new systems, and comparison with existing systems to help improve
accuracy and reporting. The project will also be linked to emerging research questions related to therapy
resistance.


We are in search of a


Bioinformatician/Computational Biologist 100%


Your responsibilities will include



  • Implementation and improvement of EXaCT-1 whole exome sequencing pipeline (somatic variant calling
    pipeline)

  • Primary processing of data from NGS experiments (clinical and research data), for example RNA-seq,
    whole genome or whole exome resequencing, metagenomics, de novo assembly

  • Collaborate with researchers on all data analysis steps, in particular complexity reduction (e.g. GSEA),
    various statistical analyses and data visualisation

  • Consult researchers with the planning of NGS experiments

  • Teaching practical courses in bioinformatics/biostatistics


Requirements



  • Ideally, you have a PhD in biology, bioinformatics or biostatistics and

  • proven experience with NGS data analysis

  • proven experience in developing analytical pipelines (e.g. using snakemake)

  • proficiency in one or more programming languages (e.g. C++, Python, R, Java)

  • a strong interest in working on different projects in a collaborative role

  • experience in biostatistics and/or machine learning

  • very good organisational skills; demonstrated ability to handle multiple projects in parallel

  • a demonstrated ability to collaborate with researchers from various fields
